I'm teaching indirect statements to my trainees soon.

they usually come up with sentences like:

May I know who am I speaking with, please?
Do you know which is it?

With respect to the said sentences above properly written, what part of the sentences are the ones underlined?

May I know who I am speaking with, please? &
Do you know which one it is?

are they predicate nominatives, or what?
I need to identify them to the class so that they'll know what they're having difficulty with the most

The underlined clauses are direct objects. The main verb is know. In general, you know something or you know someone; in these sentences, the noun clause refers to the person or thing that you know.
