My first thought is that this is natural. However, the fact that the first clause is formal and the second colloquial makes the sentence unusual.

And yet mixed-register utterances do appear quite often, don't they?

They'll get the job done quickly or I'll know the reason why!

A direct order would be "You will do as I say!" In America you would more likely hear "You will do what I say!"
"You are to do as/what I say" sounds like instructions for a future scenario.

Both are natural. "From now on" would make it a plan, not an instantaneous order, if it were not for the exclamation mark.
From now on, you are to take orders from me.
From now on, you will take orders from Jake.
Both natural.

It seems to me that both your examples can express a spontaneous order. I can't see what difference the exclamation mark makes.

The exclamation mark makes it emphatic. In spoken language so much depends on tone of voice and facial expression. In writing, as you say, it's sometimes hard to see the difference, if indeed, there is any.
