1>Sorry, I won’t trouble you again. (Natural. This is a statement of what you will not do).
2>Sorry, I wouldn’t trouble you again. (Unnatural)
("Wouldn't" indicates a condition. When you see "would" you can usually assume that an "if" is understood. Example: I wouldn't trouble you again , even if you were the only person to ask. I wouldn't do that if I were you).
