Most native speakers tend to choose (a little) , but doesn't( little) carry a more negative meaning?

A little means a small amount.
Little means barely any at all, in this case.
The point of the expression is that a small amount of learning may be just enough to make a new learner bolder than he should be because he probably has not learned enough to know all the dangers and difficulties.
